He was also involved with the Green Mountain Boys and led them in the capture of Fort Ticonderoga early in the Revolutionary War. In addition to his military achievements, Allen was an influential figure in the early political history of Vermont. He played a leading role in the efforts of the Vermont Territory to gain independent admission to the United States. Despite facing numerous challenges, including internal disputes and pressure from neighboring states, his persistence laid the groundwork for Vermont's eventual statehood.

Allen's writings and philosophy further contribute to his legacy. He authored Reason: the Only Oracle of Man, a critique of organized religion and an argument for rationalism and deism.
